Unfortunately, Repairing Permissions deals very specifically with installed OS and installed apps. Within Disk Utility you will discover that you can only Repair Disk Permissions on the active boot disk. And what that does is check the Receipts folder for files listing the permissions, it is doing a comparison, and fixing back to default when necessary.

You may want to see if these things help:
1) Do a get info on any external drive and you should find a check mark for "Ignore ownership on this volume". You will find it at the very bottom.

2) If this does not start to alleviate your issue (it may improve your future, but not your past), then I often use a utility called BatchMod and it changes permissions mighty fast and effectively. (I have tested batchmod for VO. It should be ok, I noticed some places that you may not get feedback, but does work. If you need I can test and build instructions. I am sighted.)

Remember to test on files and folders that are backed up so that you can recover yourself if things go bad!
