Hayden, when you say 'reinstall your Mac partition' I'm assuming you mean installing on to an existing partition?… the installer allows you to choose the volume you'd like to install OSX on to. I.E. if you have more than one partition on the same drive, each partition will show up as a volume. So once you select the volume you'd like to install or reinstall your OS on to, you'll then be asked to choose if you'd like to erase that volume or retain the existing OS as an archive etc.

So, if I'm understanding you correctly, the answer is yes, you can install your OS without interfering with your other partitions.
