Jonathan, The lack of placement control for endnotes and footnotes is a known problem.
The bibliographic project has proposed that footnotes and endnotes be enhanced to allow greater user control of their placement. For example the Chicago Style suggests the following arrangment for backmatter (the stuff after the main text) - Appendix Endnotes / Footnotes Glossary Bibliography Index Colophon OOo currently places endnotes and the very end of the document.
