Here's the deal:

In Flex 2.0 only assets that were not embedded would be copied over to
the server during build
In Flex 2.0.1 they added real-time css, so those files got included as
well

Now in Flex 3, there is an option (Project>Properties>Flex Compiler) to
'copy non-embedded files to output directory', which is all well and
good. Unfortunately this is checked by default, and even more
unfortunately it blindly copies all content including version control
files and folders like .svn etc... Which, if you are compiling within an
svn'd location is a bad thing.

Also the 'Publish Application Source' option has been re-named 'Export
Release Version' - I think the copy files feature in the Flex Compiler
should have an interface more like the old 'Publish Application Source'
where you at least had a chance to pick and choose which files you
wanted included.
