You can usually manually edit the .project .flexProperties and .actionScriptProperties files (located in the root of you flex app, unless you're on a mac) to see if there's anything obvious path-wise.
When relocating a project, after removing the original project (name conflict in same workspace otherwise) I usually use the File > Import > Other > General > Existing Projects into Workspace and grab the code from the old physical location.
