Generally unix/linux server are going to run with less overhead and
generally less vulnerable and more stable.  Although I run many, many days
with Windows 7 and don't reboot and that isn't even a server, but my dev
laptop.  But tech is not the only reason to choose.  You should learn about
your customer base.  If the far majority of them (or in some cases all) run
on MS, then it would probably make sense for you to be using MS servers.
Same goes for the other way.  Of course, if you are hosting, then it is a
tech decision.  You should also look at what other software/tools you'll be
needing to run on the server and make sure the software runs on your chosen
server OS.

 

You'll get many answers that are very, very one sided either way, but you do
need to remember that we build systems for customers and need to fit their
needs.  For us, we have a pretty even split with our customer base so we
have both MS and Unix servers in our development process.
