We do this in XMLmind XML Editor (which embeds XMLmind DITA Converter)
which can be used to convert DITA documents having "sftp://" (=ssh) and
"google://" (=Google Drive) URLs.

public static URL createURL(URL context, String spec, URLStreamHandler handler)
This method is never called, but it would be great if I could use it
here in DitaUtils.java, line 434 to use my custom protocol directly when
needed.
Could you tell me if there is a solution to my issue or a workaround
that you are aware of ?
I'm sorry but we'll not implement what you suggest because we don't
think it's useful for our customers.
Please note that you simply cannot be *blocked* by XMLmind DITA
Converter. XMLmind DITA Converter is open source software. You are a
Java developer. So why not make all the changes you need?
