I keep both django versions/branches and projects at the same level. My directory structure looks like:
django_gis django_0.97-pre etc ... Project1 Project2 etc ... I symlink then an apropriate django version from within a project as "django". This allows me flexibility in both switching python and/or django versions. Not sure if this is the best way to do it.
