It didn't even feel like 2 and a half hours to me...

What were you confused about? The whole clone
thing and the encounter with Draku (aka Darth Tyranus)
did get a bit hairy, but does have an explanation.
The dark side always tries to recruit jedi warriors
before they try and kill them. While Obiwon was
captured Draku tried to lure him to the dark side...
Which could have made you think Drakuu was good...
but remember when Obiwon meets Jenga Fet on
Kamino... Jenga says he was recruted by a man
named Tyranus. So Jenga was working for the
darkside, but his clones were created for the republic...
Which is part of the Emperor's plan to test the clones vs.
the droids, which is why the clone wars were started.
When Draku heads to meet the Emperor, the Emperor
greets him "Welcome home Lord Tyranus". Notice
Tyranus says "I have good news for you my lord,
the war has begun. Darth Sidoues then says "Execlent, everything is
going according to plan."

I can see how it was slightly confusing and maybe
my random explanation didn't help much, but everything
in the movie has a pourpose, to fit the future.
