Hi John, I experienced the same problem as I was getting dkim-filter set up. It should be a matter of tweaking the configuration options for your site.
The "Domain" and "InternalHosts" must be set up correctly for your site in dkim-filter.conf. You can always turn on additional logging to see if there is another reason. For e-mail from your server and delivered to local mailboxes (on your server), you likely want it to be verified as well.
