Thanks for all the suggestions. Just thought I'd let you know I have fixed the problem and all is working as it should.

The problem was I used the Berkeley DB libraries that come with the compiler to make DKIM.

These must have been of a different version to my actual Berkeley DB installation and were obviously not compatible!

It's certainly not sendmail since it has no idea about POP. The only possibilities are the one that has been suggested (your POP server is replacing the database rather than simply updating it) or Sleepycat DB is doing negative caching, although I find that quite unlikely.

Which POP server are you using?
