I can't speak for John, but I'm not sure it was his intent to do so.

Attached is a sample diff as shown in Github for the changes, and it seems
clear that his intent was to insert the section reference inside the square
brackets. However, since those square brackets are meaningful to
the process that goes from markdown to XML to RFC, the references
disappeared.

Unless it's IETF norm to not have specific sections referenced, I agree
that they should be put back.
