The filter stays shut because your sequencer (Logic?) thinks it still should be shut, because you haven't told it otherwise.  MIDI keeps doing the last thing you tell it, so that's why the filter is still at 0.  Just put a CC at the very beginning of the next part setting the filter to all the way open again, and you should be fine.
