Public bug reported:

Twitter's API now seems to require some explicit information for
@replies; simply sticking "@username" at the front of a post is not
sufficient for Twitter to stick a link to the original post in the
reply.

A reasonable solution might be to keep track of the ID of the most
recent post of each friend (which [I think] is done already), and stick
this in the reply.
