I also had the same problem. relative-align="baseline" and
line-stacking-strategy="font-height" are both not working woth FOP.
My solution:
<subscript>
<inlinemediaobject>
<imagedata fileref=... valign=top>
....
It is not the perfect solution but much better than it was before!!!
