Hi,
I'm not understanding what these processing instructions are doing. If they are
intended to be processed by the DocBook XSL stylesheets for formatting purposes, then
they should be copied through during the assembly stage so they are available for the
formatting stage. I'm pretty sure the profiling stylesheet copies through processing
instructions. If they are custom processing instructions for your assembly process,
then you must already have the templates for handling them. Can you clarify what the
processing instructions are for?

For that you'll have to create a customization layer on top of the
profiling xsls and add into it the templates from the DocBook xsls that
handle the processing instructions you want to have resolved. Not too
hard, but the task would require some knowledge of xslt to determine
which templates to grab.
