I don't understand the list item about commenting out epubcheck or the comment in the overview about extracting the lib folder. I run epubcheck from Ant with no problems and without unzipping the jar. See, e.g., the last part of http://inasmuch.as/2010/12/10/ant-for-epub/ for an Ant macro for running epubcheck.
