DocBook has its own way to (semantically) mark up conditional sections (see http://www.sagehill.net/docbookxsl/Profiling.html). If you customize the appropriate stylesheets you may be able to generate output with the conditionals highlighted appropriately. The way you try to represent the conditionals violates the document structure, and thus doesn't work with DB.
