Arbitrary joins like that are not really multiple selection roots. Most of the time, they are not part of the selection, only of conditions. The issue is that they were not part of Doctrine at the time the paginator was implemented, and it has not been updated to take them into account.
IMO, this is something which can (and should) be fixed in Doctrine.
