Hi Sam,

It sounds to me like you are using "modify nameserver" instead of the
"advanced update nameservers". "modify nameserver" is actually used to
modify a nameserver that is based on the domain itself, i.e. the domain
is "yourdomain.com" and the nameserver you want to modify is
"ns1.yourdomain.com". 

Another option for you to look at might also be the bulk changes in the
reseller web interface, which allow to change nameservers in bulk across
a list of domains. It depends on the changes you are doing if that one
will work for you.
