How painful would it be for you to install say XFCE or Gnome and run the same tasks overnight? While not a conclusive test it might help you to eliminate certain factors. That said I'd check your memory first as Dan suggests. It's entirely possible that a marginal module slipped through quality testing and is now failing under stress.
