Have you tried mozbackup -
http://www.freefilesworld.com/linux/internet/55EJ8W9W-mozbackup/
That will protect your emails , then delete the account.
Thunderbird > Edit > Account Settings > [select account name] > Remove
account (button bottom of screen).
