If Linux handles the Intel RAID controller then Clonezilla should just see a single "drive" and all RAID stuff is magic behind it. The drive's content will be something Linux understands even if the contents of the raw drives behind the controller are unintelligable. On restore, giving the controller the same image back will again result in something Linux parses even though what the controller puts on the drives may differ. All AIUI...
