Console applications not only form an indispensable part of the learning process where a developer's focus is on program logic and syntactical peculiarities, but also work as useful applications when a minimal amount of user interaction is required, where the UI capabilities of a Windows form would simply be overkill, where the focus is upon functionality rather than presentation and also where the end users are computer savvy enough not to be intimidated by the Command window.
And no, Windows applications are but one type of application that you can develop in .NET.
