It couldn't. Your original mail had:

mail_location: mbox:~/mail:INBOX=/home/mail/%u

So I thought the mailboxes were in home directory (and symlinked
to /var/mail/).

So the only way to get chrooting to work would be to place all the
mailboxes inside the chroot.
