I used to have a setup, years ago, that would store incoming messages to Maildir and also to mbox -- I had it setup so that POP3 worked as well as IMAP (independently). This also allowed the POP to just accumulate messages as a "backup" of sorts whilst I actively used IMAP usually. I could always POP down messages. So, it depends for your setup; perhaps the two retrieval methods are actually using separate email stores as well (like I had). I gave up on the idea of using dual POP3 and IMAP long ago now.
