Hello again,
i generated a copy of the default header, footer and sty file by calling
doxygen via the command line as you stated.

Then i filled in LATEX_HEADER an LATEX_FOOTER in my doxygen config file so
the extracted header and footer get used by doxygen. Now doxygen
successfully uses my header and footer and modifications to both get applied
to den generated .tex files. 
The only problem is, that if i use $title in my header file, doxygen does
not substitute it for the title stated in the configuration file.
