If you are already using GitHub, you can fork doxygen, make you changes in the 
fork and provide them to the doxygen project as a pull request.

Alternatively, you can file a bug report in the tracker: 
http://bugzilla.gnome.org/enter_bug.cgi?product=doxygen
and then attach your changes as a patch (diff -u) to the bug report.
