the ../ is also removed.
I'm not sure if this is intended behavior.
Note it has nothing to do with the _ in front of the directory name, when I go
to the src directory the src is not mentioned either.

I guess the problem was that I were launching the doxygen command from inside
the directory tree; calling it from outside (and putting the configuration file
outside too, changing properly the paths in it) seems to solve the problem.
I don't know if it is a bug or just my fault (I don't know if doxygen can't
parse a tree from "within")
