So, to answer my own question, between 1.8.7 and 1.8.8 the behavior for files
of unrecognized extension changed from treat like C to don't parse. I fixed my
problem by adding *.proto=C to EXTENSION_MAPPINGS in the doxyfile.
I am awaiting permission from clueless suits to return the improved filter to
the community.
