Rolf,
Looks indeed a bit like a conflict between stdout and stderr.
- Is the output that you showed from a terminal window or from a file?
- can you write the warnings to a file (WARN_LOGFILE in your Doxyfile) and
catch stdout and stderr in separate files to check if there are missing
characters or not.
