Sai,
1) Looks like you have a bit of a big dependency graph, like the message
said increase the DOT_GRAPH_MAX_NODES (in the Doxyfile) and also have a
look at MAX_DOT_GRAPH_DEPTH.
Are there more graphs that fail ?
Regarding points 2 and 3 I'm not sure but might be a result of 1). I assume
dot has been installed properly.
