Yes, especially true in the case of a single layer set of windings on the core, typical of RF baluns. In power xfmrs the primary is usually wound closest to the iron core for better saturation. The secondary is wound around the primary. So those xfmrs work better when the primary *is* the primary. And, yes, I completely agree with your idea of switching the primary and secondary around to get the best match.
