Yes, we have high churn on some of our tables and running ANALYZE TABLE on
them usually helps when the optimizer has gone stupid on us.  In newer
InnoDB(s) it *might* be sufficient to tweak how deep InnoDB dives into the
indexes periodically to sample, but I've only tried that on our XtraDB test
boxes so far.  Our production 5.0.xx boxes end up benefiting from the
occasional ANALYZE.
