A number of new database tables have been added in 1.6, they need to be added
to clean_database.sql. Stupidly I didn't make a note of the offending tables
but from memory they were harvest*. It appears they had some relationship with
other legacy tables eg bitstream which prevented those tables also being
removed.
To fix - add the new tables in to clean_database prior to the legacy tables.
