Viral,

It sounds like your dspace.cfg file may be configured, so that it's pointing at 
the XMLUI instead of the JSPUI. 

These steps should resolve your issue:

1) Modify your [dspace]/config/dspace.cfg file so that the "dspace.url" setting 
points at the JSPUI.  For example:

dspace.url = ${dspace.baseUrl}/jspui

2) Restart Tomcat
3) Test. The email links should now use the updated base URL specified as your 
"dspace.url"
