This appears to be working now, with 4.0 and beyond. I haven't a clue why, and we've put our heads together and can't figure it out. Closing this ticket for now, if someone figures out the mystery, we'll happily give credit to whomever fixed this bug.

Since DSpace 3, every time a command line command is launched, 4 log lines are written to stderr:
$ /dspace/bin/dspace -h
