you are right. We have just noted the same issue as it becomes more evident if your try to update bootstrap to the latest release 3.1.1.
I will be glad to review your PR, anyway Cineca plan to contribute the upgrade of the bootstrap framework to 3.1.1 for DSpace 5
This issue can be an useful first step ahead.

There are numerous attributes of ...
class="container"
throughout the bootstrapped JSPUI code. These could all be replaced with one attribute on the <main> element. It would simplify the code and make debugging some issues with alignment easier. If nobody objects in principle then I'll create a pull request.
