It depends on how you do theme selection. That is not an out-of-the box part of DSpace, it must be your customization. If you're doing it based on the community handle, nothing changes - the community will retain its handle even when you change its parent. In case you do it based on the parent's handle, just add the community's handle to the list of handles themed by that theme. It's a little difficult to explain, but should be very easy to do.
