Hello Jeff, running apt-get update and upgrade is generally a good thing, because this can fix security vulnerabilities and other aspects of the currently installed packages.
You might like to take a look in your Tomcat7 logs to find out what is going wrong. Also, if you can retrieve a package update log, seeing what packages have been updated might also help. If you see a java or tomcat update, this might be the point to start. Did you try rebuilding DSpace after the apt-get update and upgrade? For future updates, it can help to duplicate the server to a virtual instance (a virtual machine on a laptop might be enough, there is free software to do that) and test any modifications before touching the live server.
