We used to keep our local DSpace in SVN alongside a copy of stock code, to make it easy to keep our mod.s updated. Some time ago we switched to git, and now keep local DSpace and stock in a local instance of GitHub Enterprise. I find SCM tools to be much easier to work with than the overlay stuff.
