In-place upgrades are tricky. I always plan downtime and migrate to a
clean, new server. Run through your setup and migration in an Ubuntu 16.04
virtual machine first.

For what it's worth, we're running Ubuntu 16.04, Tomcat 7, Java 8 (Oracle
JDK), and PostgreSQL 9.5 (from PGDG apt repo) with DSpace 5.5. PostgreSQL
9.5 will be required for DSpace 6 and you should already be using Java 8
according to the Solr developers. DSpace originally had some issues when
running under Tomcat 8 and a few people do it now, but I'd recommend Tomcat
7 personally.
