Hi Jacob, Not sure what could be going on there. But, in case it's helpful, DSpace uses a third-party library/tool called PDFBox to create & apply cover pages (when enabled): https://pdfbox.apache.org/ It's possible that PDFBox is somehow losing/dropping those links when it creates and applies the cover page. I've not heard of that issue before, but that seems like a possible culprit. You likely could do a very basic check of just disabling PDF cover pages & verify that a basic PDF (without a cover page) doesn't lose the embedded links. If the embedded links don't work either way (with cover pages either enabled or disabled), that might point to something in the PDF itself (or whatever PDF client you are using to view/download the PDFs). By default, DSpace will not change or modify the PDF in any way *unless you enable PDF cover pages* (in which case it just appends a new first page using PDFBox).
