Hello Ruth, this is correct. Anything you want to change you copy from [dspace-source/dspace-jspui/dspace-jspui-webapp/src/main/webapp
E.g. if you want to change the default header copy [dspace-source]/dspace-jspui/dspace-jspui-webapp/src/main/webapp/layout/header-default.jsp to [dspace-source]/dspace/modules/jspui/src/main/webapp/layout/header-default.jsp edit the version in modules, run mvn package and ant update and redeploy your application.
