I'm not sure if you're in the clear yet, another command line option I've
looked at is calling DSIndexer directly.
[dspace]/bin/dspace dsrun org.dspace.search.DSIndexer

Be sure to read the usage from that command before proceeding.
If you call the DSpace launcher commands (index-init, or index-update) they
will wrap the calls to the original function in a chain of useful events,
and keep you from doing some bad things. But, if you call the class
directly, you can fine-tune it, and possibly work towards purging whatever
data your trying to squash. (If the default index-init / index-update,
still aren't cutting it). I think the DSIndexer class supports a call to
completely rebuild some search/browse related tables in the DB.
