Did you look in the dspace.log to see if you actually got some errors while running the rebuild script? I had a similar problem this morning with the "cleanup" script. I submitted it, waited a couple of minutes and it completed without displaying any errors or messages of any kind. Then I ran a query against the bitstream table and selected records where column "deleted" = true and all the records that should have been deleted were not. Turns out there was an issue with a rogue bundle_id that was causing problems and the job was actually failing. These failure messages were in the dspace.log, but NOT in the output from the script.
