Hi Yes, we've built on windows and deployed onto Linux, using the same version of Java (and tomcat for testing). We copy across the dspace-1.x.x-build directory into a build folder on the linux box and then deploy using ant and the dspace.cfg config file already on the linux server (which has the server directory names etc in). The main problem with this is if you need to update the dspace.cfg.
