What I've usually done is to take the old instance down (to prevent modifications), dump the database, copy the assetstore to the new host, load the database dump, execute any upgrade instructions between the old and new versions, and start the new instance. If you have enough free storage, you could zip up the assetstore(s), copy the zip archive over, and unzip it. Zip is common between Windows and Linux. Or you could install Samba on the Linux side, share out the assetstore(s) on the Windows side, and pull the assetstore(s) across the network file-by-file.
