Separate xml files (context fragments) are a newer approach in Tomcat. They let you easily deploy, undeploy and restart webapps on a running Tomcat simply by moving or changing these xml files. When they're defined in server.xml, everything still works, but you won't be able to do these operations simply by manipulating files.
