Good morning, You could try skipping that item with -s flag. It wouldn't solve the problem, but would allow other stuff to get filtered. (https://wiki.duraspace.org/display/DSDOC4x/Mediafilters+for+Transforming+DSpace+Content).
If worse comes to worst, you could create a thumbnail manually and add it to that item in a THUMBNAIL bundle so filter-media will skip it.
